I did a lot of restructuring on this website recently. And I discovered that there are some bugs with Joomla and some of the components that can potentially hurt your search engine ranking. For example, the AkoComment content url is wrong although it takes you to the right content. The fact is, Joomla does not give any error even if the Itemid in the URL is wrong. It will still display the target content page which will be a duplicate content from the search engine persepective.
The url from the menu is different from the pathway when you use the category table type menu. To correct this, I have to use a static url link on my sub-menu instead of using Joomla's category table type. This is true if you have a section with 2 or more categories. For AkoComment, I have to disable the link.
